Which region is Mewtwo associated with? If it's Kanto, that might explain some things-they don't seem to be particularly important in the grand scheme of things, as far as I've read. Aside from Mew, perhaps.

They're practically gods, they can do what they want, I suppose. I don't really know what their purpose would be, but it's probably something we wouldn't understand anyway.
